The Red Devils conceded twice in injury time with Martinez off the pitch as Ten Hag’s side slipped to their second defeat in four matches.
Martinez missed the end of last season with a foot injury but he recovered in time to start this campaign.
However, Martinez has been subbed off in 50% of United’s matches so far this season with injury issues.
He appeared uncomfortable as he made his way off the pitch at the Emirates to be replaced by Harry Maguire.
Nevertheless, Martinez travelled to Argentina for international duty on Sunday night and trained with his team-mates on Tuesday.
It’s a welcome relief for Ten Hag, who is already without first choice defenders Luke Shaw and Raphael Varane.
Victor Lindelof, who started alongside Martinez in north London, was another late removal as he made way for Jonny Evans at the Emirates.
But the Swede was struggling with illness and will train with Sweden this week.
United hope to have Mason Mount back for the visit of Brighton to Old Trafford after the international break.
